The school was established in 1969, and it opened to all grade levels in the following year. The school was founded as segregation academy in response to the court ordered desegregation of public schools. It was named after board member Robert Fraser Munroe, who died as the school was being established; it was originally to be known as the Gadsden Day School.
At the time schools in Gadsden County were racially integrating, and many white students were enrolled at Munroe Day School. As of 2006[update] the student body includes racial and ethnic minorities.
The first headmaster was S.M. Eubanks. The day kindergarten Quincy campus opened in 1977.
